Phenyx has been incorporated into many labs thanks to its extensive features and benefits, but also thanks to its ability to reply to specific needs in terms of protein identification but also in terms of accessibility. Below are examples of the reasoning customers have used to choose one platform over the other.
  1. We have only one PC that already runs several protein identification programs, so PhenyxOnline is a good way for us to use another search engine to cross-validate and compare our results without investing in a new PC.
  2. We run a large cluster, including several protein identification programs with home-made Bioinformatics tools to make some statistics. We were looking for a robust and flexible search algorithm and chose PhenyxServer in order to integrate it into our pipeline.
  3. We were quite happy with the Phenyx results obtained on the Phenyx public server, but due to its user limitations, we cannot continue to use the free server. We decided to opt for PhenyxOnline to benefit from unlimited access and then get extended capabilities and guarantees.
  4. We use ProteinScape from Bruker to process our data and to cross-validate our identification results. It was crucial for us to find a search engine that could fit into our Proteomics pipeline. We would not have opted for PhenyxServer if we were not able to run Phenyx through ProteinScape.
  5. We already use Mascot and SEQUEST through our MS instrument, and we wanted to quickly compare our results with another search engine. After an intensive evaluation, we decided to choose Phenyx and subscribe to PhenyxOnline. It's quite convenient, you've nothing to install or upgrade, and GeneBio keeps the platform updated. Additionally, the results comparison tool allows us to upload our Mascot and SEQUEST results files to make an extensive comparison.
  6. We are Debian fans; all our applications run on a big Linux cluster with Debian. We were a bit reluctant to add a second software platform onto our production cluster. However, we were very impressed by PhenyxServer, both at the installation stage (smooth installation) and at the cluster management level, thanks to a powerful queuing system, efficient and dynamic load balancing, and a flexible management console that controls admin user rights/privileges and job properties in one click.
  7. I outsource data analysis to a Proteomics core facility, so I do not have MS instruments or protein identification software. However, I am not always pleased with the results and was looking for a system where I could easily look for PTMs, set my own enzymatic rules, my own taxonomy, etc. PhenyxOnline allows me to do this without dealing with hardware and software costs. I just pay an annual subscription corrresponding to my usage (one user, 50 submissions per month). I am even able to search on my personal database via PhenyxOnline, GeneBio simply installed it on my private account.
  8. We wanted to give our community access to our centralized server to perform protein identification. We run a HPC cluster, and due to its architecture, cluster and user management features, we purchased PhenyxServer.
  9. I am alone in the lab and wanted to purchase PhenyxServer but could not afford a 1 CPU license. Instead, I went with PhenyxOnline and chose a low-cost subscription for a single user.
  10. Phenyx is our fourth search engine and PhenyxOnline is a good way for us to quickly check our results without sharing our existing hardware resources.
